Looking at the code, Paradox altered the gender succession laws so having the Equality Doctrine overrides the block on Merchant Republics for Absolute Cognatic and the Enatic Clans Doctrine locks you to Enatic or Enatic-Cognatic succession, so while you can't form a Merchant Republic as a female tribal ruler, you can play a female-led Merchant Republic.
